That's a tough one. I like Metallica's version because they made it the way they should be making their own music back then. But Thin Lizzy's version has more of a folk feeling, just like the original song.
For the record, Whiskey in the Jar is a traditional song from Irish folklore, therefore everyone who ever recorded it essentially made a cover of it.

Of course. That's what the album IS: a collection of covers of the bands who inspired Metallica.
Metallica gets my vote just because I think the heavier sound suits the sort of tale that's being told in the song.

We'll never know what the original Whiskey in the Jar is, because there's no known artist who originally wrote the song. Now, there are like, tons of covers and "originals" or the first in a genre. Thin Lizzy was the first band to make a Rock cover. Metallica covered Thin Lizzy.
Oh, and my vote goes out for Metallica, because i just like that version better. ^.^
